It just meant that they were not rejecting tax returns for failing to check that box. The IRS will continue to investigate and audit people who they believe failed to pay the penalty when they needed to. I forgot to check that box on my 2014 tax returns, and IRS sent me a notice in 2017 asking me to amend my 2014 tax returns to either check the box or file Form 8965 (I had full-year healthcare so I amended it to check the box).
