The pigments and flavors created in cooking would be present when cooked in neon gas. And as Tom Magney noted in his answer, baking soda and baking powder also work without atmospheric oxygen. So the cookies should still be nice and fluffy.Compared to air, however, the thermal conductivity of neon gas is quite high. This would increase convective heat transfer to the cookies.
